You find your ball in the general area, but your swing is going to hit a penalty area stake, are you permitted to remove the stake whilst you play your shot?

If the stakes are movable and there is nothing stipulated in the Local Rules about stakes not being permitted to be moved (such as staked trees), then you are allowed to remove the stake (movable obstruction) and play your shot.
When you are finished, please make sure to replace the stakes.
